G54/G55 offsets in a single setup

I am milling a rectangular pocket that has two different G-code offsets. The G54 offset is set on the right side/top  of the pocket (theoretical spot, hasnt been milled yet) which controls the pocket features. The G55 is set to the left side/top of the pocket and creates a bolt hole pattern on one of the flats in the bottom of the finish pocket. When I initially run the program  my g-code offsets are set as:

G-Code Offsets
    Program Zero
       Subsys:1, Reg:1, From: Spindle, To:G54
       Subsys:1, Reg:55, From: Spindle, To:G55

The first setting works fine and runs the program properly, but when i reach the section where it is supposed to switch over to the G55 it runs the code and does not recognize the shift and the program runs at the G54 offset, messing up the simulation. Do I have a setting wrong? Are my offsets made wrong, the only way I can get this to run well is to split the program and run the program for G54, reset it then load the new program and change the G54 to a 55. Any help would be greatly appreciated, still wet behind the ears when it comes to VERICUT.
