6.2.1 Auto Diff
6.2.1 installed on 64x. using same format for projects(from 6.1.2) with saved machine and control files saved to version 6.2.1
will run but does not show collisions or gouge. Is it just me or is everyone having this problem with excess and gouge report feature.

I don't know of any such problems in 6.2.1.
here are some simple checks:
1- Make sure that the Design model is loaded
2- Test the quality of your design model- Load your Design model as a Stock. Step one block, if the design model is bad, portion of the model will dissappear. If it is bad, try to repair it with Polyfix.
3- Make sure you design has the visibility set to WorkPiece.
